I have the same thing happening to my car! Brought it to the dealer and they referred me to their body shop. All I'm waiting on now is to see if its covered by warranty, should know by Monday.

Default black car with rust colored spots

I've noticed those spots around the interior edge of the moon-roof. Also along the rubber molding on top of the roof I saw a couple of spots that I rubbed off with my finger. I'm curious to find out what that is.

funny, no-one mentioned just good old fashioned particulate fallout...welcome to the air you breathe and realize what mau be partly responsible for your allergies and sneezing at weird times of the year....

I had thus problem on a white civic and Mercedes that I owned which I found out was fallout. I was able to remove them with a clay bar. I see that you said you tried clay without success. Which brand did you use? The only clay product that worked for me every time was clay magic. It is a blue clay product they have at pep boys. Meguires brand didn't work for me but the clay magic did. Just rubbed the spots away and keep the car waxed.

It's caused by many things but it's not an issue with the paint, as previously mentioned it's from airborne particulates that land on the car and then rust.

The primary cause on new cars was also mentioned already, it's called rail dust and was a huge issue back in the early 90s but for some reason it seems to be less of an issue these days.

There are various ways to handle it but talking to a dealerhsip or bodyshop is probably your best bet.

If it's from pre-delivery rail dust then it should be covered under your warranty but rail dust would show up very quickly, not months later.
